One question for you, since I don't know the set up for the new trucks... does it have separate fuses for the truck and trailer? The only reason I ask, is that my Excursion does... unlike most trucks that tap into the trucks wiring, messing with the voltage and speed of the flashers as we all know, the Ex has a separate power supply and control for a trailer.
Just a suggestion, take a look in the owners manual.

do you have a tail light converter? cant think if the super duty has seperate turn signals or not. if it does, you need a converter. if it doesnt, then you dont need a converter. having one when you dont need one, or not having one when you do, either way, will result in them not working.
failing that, since brake and turn use same circuit, then chances are, its a bad connection, probably in the plug, or it has a trailer turn fuse, that is either not installed or blown. sometimes the factory, especially ford, will use 'dummy' fuses if it did not have the towing package orginally.

I'm not sure if the new trucks still use fuseable links but its possible that one of those fuseable links if they're still used is bad. Had that happen on my 88 F-250.

IF THE TRUCK CAME WITH THE FACTORY TRAILER HOOKUP AND YOU JUST PLUG IT IN AND THE LIGHTS DO NOT WORK THEN UNPLUG IT AND RECHECK IT.
IF THEY STILL DO NOT WORK TAKE IT TO THE DEALER, IT SHOULD BE UNDER WARRANTY.
