There a quite a few to choose from, but here are some of the best that I have tried:
Yaghi's - my current favorite
Frank & Angies - the old standby
Pizza Nizza - the white pizza is ridiculously good
Mangia - is good when I am in the neighborhood and just want to pay by the slice
Austin Pizza Garden - closer to Oak Hill than Austin but great pizza none the less
Whole Foods Market (downtown) also has a great pizza place inside the store.

For deep-dish, I like Conan's better than Mangia: http://www.conanspizza.com/
Whole Foods does have good pizza, if you're looking for a by-the-slice downtown. =)
