The difference between the different PS3 models is below:
The 80GB and 60GB PS3's are the same except that the 80GB PS3 has more hard drive space, and the 60GB PS3 has better backward compatibility with PS1 and PS2 games because it has the Emotion Engine chip inside of it. The 80GB PS3 comes with Motorstorm as well. The 80GB PS3 is backward compatible, it just cant play as many PS1 and PS2 games as the 20GB and 60GB PS3. The 60GB PS3 can play almost every PS1 and PS2 game ever made and the 60GB PS3 has been discontinued.
The 40GB PS3 can play PS1 games, but it cannot play PS2 games, and it only has 2 USB ports (the 60GB and 80GB PS3 have 4 USB ports), the 40GB PS3 does not have the digital camera flash card slots, and of course, the 40GB PS3 has less hard drive space.
The 20GB PS3 is the only model that doesn't have built in WiFi, but it also has the best backward compatibility just like the 60GB PS3 because it has the Emotion Engine chip in it. Also, the 20GB PS3 has 4 USB ports, and the 20GB PS3 does not have the digital camera flash card slots either. And the 20GB PS3 has been discontinued for a long while.
All of the PS3's have Bluetooth, a Web browser, Blu-Ray, and free online play. All of the PS3's can play Blu-Ray DVD's, regular DVD's, and CD's.

Well, the size is the obvious difference but you also don't get ps2 backward compatibility with the 40gb version and some other stuff of little importance. I would definitely go for the 40gb though, there is really no need to go for the 60gb one. There is speculation that Sony is going to eliminate the 60gb soon and leave just the 40gb one as their only SKU. WAIT FOR E3 TO BE OVER THOUGH (july 15-17).. sony might come up with some interesting modifications or a price cut.

1). 20GB has no chrome trim, no memory card reader and no wi-fi. Not manufactured anymore. Has the best backwards compatibility with PS2 games due to Emotion Engine (PS2's CPU) and Graphics Synthesizer (PS2's GPU) installed.
2). NTSC 60GB has the same backwards compatibility as 20GB versio, also has memory card reader and wi-fi. Has a chrome trim.
3). 80GB - extended memory, but reduced backwards compatibility with PS2 games, it has only Graphics Synthesizer (PS2's GPU). Around 80% of PS2 games can be played. Available only in NTSC regions.
4). 40GB - can't play PS2 games at all (all PS2 chips were removed), has 2 USBs instead of 4, no memory card reader, has wi-fi. Avalable in black and white colors. White is on sale only in Japan. Uses 65nm technology (lower power consumption). Improved cooling system.
5). PAL 60GB - reduced backwards compatibility with PS2 games. it has only Graphics Synthesizer (PS2's GPU). Around 80% of PS2 games can be played.
