There is not one that will always be best. It just doesn't work that way. Add where you will need to travel from, where you're going, when, and how long you need to stay, and you will get better-informed answers. So far all I see are guesses, not answers, because you haven't given us the info we need to truly answer your question. I'll check back for your added details later so I can complete my answer for you.

It depends on where you are going to and where you are leaving. Sometimes orbits travelocity, etc do not really give you the best fares. and plus they do not make it all that easy for you to see the times the flight leaves/arrives and etc. I have found for most major city travel the jetBlue is one of the best. They have NUMEROUS sales going on and they have the cleanest and best crew and planes i have ever seen within the US low fare market( I fly on a weekly basis, so trust me I know) I highly recomend NOT flying Southwest and AirTran. At all costs, if you have to, go on airTran, but NOT southwest. Low fares for them, true, good service and easy resolution, NOT. Also from personal eperience I suggest not using a travel agent. With these people they always use the most expensive airlines, I.E. american, united, etc. These carriers are nice, but may not be your best option. I suggest if you do not have a carrier like jetBlue in your area, search the big sites yourself. While it may cost you a bit more time, less moeny will come out of your pocket, and the more money you will have to spend at your destination. If you like, I wouldn't mind researching fares for you. I do them almost on a daily basis, but I am not trying to creep you out. But definately research, the little extra time you spend makes a great difference.
P.S. As well, you get to read more about the airline, the flight, and the other times and aircraft, this info some bigger sites do not supply as easily. Good luck and happy travels!

There are many sites to choose from - Orbitz, Priceline, etc. But here is a better idea. Find out which sight is quoting the best price and find out the airline. Now, go directly to the airlines online and put in the same information. You'll usually come out with a cheaper ticket because Orbits and Priceline for example quote higher to pay for their services.

I like to use kayak.com. It will bring up a list of all the lowest major carriers. It will also allow you to compare the findings of other online travel agent websites like Travelocity and Orbitz. I like the convenience of being able to do it all in one site.
