Despite having less USBs, no memory card reader and no compatibility with PS2 games, 40GB has two advantages:
1). Newer better cooling system
2). Lower power consumption due to 65nm CPU.

Really, the only big difference between the 40GB and 80GB PS3 is that the 40GB model cannot play PS2 games, but it can play PS1 games. The 80GB PS3 has 4 USB ports and it has the digital camera flash card slots. The 40GB PS3 has 2 USB ports and it doesn't have the digital camera flash card slots.
Both of the PS3's have built in WiFi, Bluetooth, Blu-Ray, a Web browser, and free online gameplay.

The only advantage of the 40GB PS3 vs. the 80GB one is the $100 you save.
The 40GB PS3 has fewer USB ports, supports fewer controllers, and lacks the ability to play PS2 games.
Otherwise, they're identical. Both contain WiFi, blu-ray drive, etc.
You can easily swap out the HDD for a larger one too, so don't let the drive size determine which PS3 you get.
