The best way is through the program itself;
Open Yahoo Messenger, log into your account, the from the menu go to "Messenger->Preferences". A window will open. Under "General", there is a checkbox that says "Automatically Start Yahoo Messenger". Uncheck that and click OK.

You need to open up Yahoo Messenger! So when it auto loads don't just close it down again, but open it up, and find the Settings.... option in the menus. Just click on that and tell it not to start automatically at start up.

I have wondered that myself and I have the same type installed, the only thing I do when it shows up is x it away(smile), I read another answer instructing you to cancel your account,and start a new one, if you know how to do that, you know more than me, and don't need my advice!

At the top of your messenger list, hit
Messenger
privacy option
It can be checked not to come on.

Go to Start > Run and type in 'msconfig' without the quotes. Open the StartUp tab. Scroll down the list to find it and untick. Click apply, click ok. Reboot.

If you have a dell like me, go to your ms configuration and go to start up, and then make sure you deselect yahooo messenger.

there is a setting in preferences that will let u check off that setting. (do not run messenger )something like that.

cancel your acount and then make 1 again
