i heard that some flashback sequences in Metal Gear Solid 4 use footage from previous games. so if they use footage from the PS2 will that mean that it won't work with the 40GB PS3 since that system is not backwards compatible with PS2 games?

it's a Playstation 3 game.... It's going to play on all Playstation 3's.

Yes it will work, as the footage is on the MGS4 disc it will work fine. The 40GB just can't play PS2 discs it doesn't affect PS3 games.

Of course! The only disadvantage of 40GB is about PS2 games. Apart from that - it's all the same. 40GB cooling system is better, also 40GB uses 65nm technology (lower power consumption, than other models).

All that matters is the disc. It won't play ps2 discs. Any ps3 disc, regardless of what's on it, will play.
