My doctor told me to put a small amount of Vick Vaporub on a cotton swab (like a Q-tip) on the inside of my nose to help clear my head but on the jar it says not to put near any mucus membranes so what should I do?

Follow your doctor's advise at all times. Isn't that the reason most of us go & see our doctor? The majority of times it is for advice and knowledge.

We may have a common cold 2 or 3 times a year, can you imagine how many colds a doctor sees in a year? I am sure advise like this is given because he has heard about it from many people and more than likely has even tried it himself.
Many times a doctor's instructions will vary from what the package says, but usually because he has gained additional knowledge through his many sources.

I hope this helps you & I also hope you feel better soon!

P.S. I have used this method before (told to me by my dr.) and have had great success - it does help!

Follow your doctor's advice if you trust him.
The bottle's recommendations (for any product) are for the general public and should always be followed unless your doctor says otherwise. However, there are some doctors that are a bit out there.... as long as you trust the advise of your doctor, follow his instructions over what any medication you are taking says.
The main reason I say that is because your doctor can look at your situation, your body chemistry, your medical history, and your symptoms... a bottle can't.

You can use it inside your nose so long as it is a little bit on the q-tip and a lot. Normally you just put it right under your nostrils but it is ok to use just a bit in your nares. The lable says not to as most people would put a large "gob" of it in their nares and that you can't do.

Call your doctor back and double check. Doctors don't know the instructions for everything. Better to be safe then sorry.

Listen to your doctor. They wouldn't tell you to do it if it was unsafe.
