So I met with HR today for the company that I've applied for. Went on several interviews, and they finally decide to extend an offer to me.
They didn't really give me much time to sit on it and think about it. I was suppose to accept the position at that very point of day. At the moment, it sounded like a good job but when I factor in the commute (SJ to San Francisco), and salary, it's not worth it.
Employment is contingent on background check and drug test (within 48 hours).
I'm reconsider and do not want this job. What should I do?

The thing is - I signed the offer letter stating that I am accepting the position. And I don't know what usually happens after you sign the offer letter and if there are any binding associated with the letter.

I would call the recruiter or your point of contact at the company and explain to that person that you are reconsidering to accept the position. Be honest, and let them know you are sorry for the inconvenience but after doing the calculations it is not advantageous for you to commute so far. They won't be happy, but it's better to let them know now than later.
If they want you bad enough, they will work with you to make it more attractive to do the commute. They may ask you; "What will it take to have you work for our company"? You may want more money on your base pay, paid parking, paid transportation via Caltrain, or you may ask for a sign on bonus. A sign on bonus may be advantageous since for them it will lock you in for 18 months and for you will subsidize your commuting expenses.
If they are not willing to give you additional items in your package, then you tell them that you are sorry and you cannot accept the job. You might have slightly "burned the bridge" but at least you did not blow it up.

Give them a call and be honest. Call them first thing tomorrow. If you want, you can ask them if they can give you a bit higher salary due to the long commute. Tell them that you really wanted to work at that company and you were so thrill that they gave you the offer. But then after making some calculation you realized that what they offered you is not enough.

Just tell them you've reconsidered their offer and given the commute and the salary it won't be adequate. If you're still interested in the job, see if they're willing to sweeten the pot. If not, just thank them for their time and their offer but you'll have to decline it upon further thought.

Just be honest with them. It's not like another employer will call them as a reference and find out you backed out on the deal.
Besides, why would you wanna work at a place you are already unhappy with and you haven't even started?
