Believe it or not, body fat is part of your endocrine system and secretes hormones. If you have lower than normal body fat, your female bits can get the message from your hypothalamus that you don't have enough fat to get you through pregnancy and breastfeeding (from back in the day when we had to spend all our time hunting for food). If you get thin enough, periods can stop altogether, along with some other not-so-good side effects like osteoporosis.

This question can be answered by looking back at what happens when a young lady has her period for the very first time. As she matures and her pituitary glands start changing, that triggers other mechanisms in her body to change as well. One of the greatest factors that let the body know it's time to menstruate is the amount of body fat. As a woman's body matures, it gains necessary layers of fat that will (in the long run) provide warmth, cushion and nutrients for the baby. It's one of the most primitive things our bodies still do.
When you exercise vigorously, you burn fat. Though your hormones know that you're "mature", the lack of significant body fat tells your body that you are not in "baby-making" mode and therefore your reproductive system slows down. The end result, obviously, is that the uterus lining is not as thick (b/c the amount of body fat directly correlates to the amount of fluid that collects on the walls). If the lining is not as thick, there is not much to discard during the period.
As you might well know, anorexic women sometimes stop having periods altogether - again....they don't have enough body fat to maintain that bodily function.
Even if you are eating well and running hard, you still don't want it to go away completely. It's not healthy.

I think u should go 2 the Dr. and have them check you out, i just had a surgery of my uterus b cuz i had a tumer. since i had really bad periods i went 2 get checked and that was wrong with me. so go check it out.

I think when you exercise, you use and cerculate more blood, so maybe when you have your period, you have less blood to bleed. But, I'm not sure.
