The Old Testament prophet Malachi predicted Elijah would"come first" to herald the coming of Jesus Christ .John the Baptist denied it was him--Yet Christ declared John the Baptist was indeed Elijah the Prophet--which one of them was correct??

Are you saying that Jesus believed that Elias had survived in Israel all those centuries, and that he was still alive and posing as John the Baptist? If not, then I fail to see the dichotomy. John wasn't Elias - but he fulfilled the 'pesher' of the prophesy.

Jesus said, "if you are willing to receive it, he is Elijah who is to come." Basically Jesus was saying that we are going to get in to spiritual talk here.

John the Baptist was a "type" or "model" of Elijah. He was a picture of the prophet who was to come in the spirit of Elijah, but Elijah himself will not come until before Jesus' second coming. This was confirmed by Gabriel regarding John's ministry to his father when he proclaimed...

“He will also go before Him in the spirit and power of Elijah, ‘to turn the hearts of the fathers to the children,’ and the disobedient to the wisdom of the just, to make ready a people prepared for the Lord.”

Gabriel did NOT say "This is Elijah" but rather he will come in "the spirit and power of Elijah".

So John was correct that he was not the physical coming of Elijah. And Jesus only confirmed what Gabriel announced when He said gave both the spiritual and physical side of this coin...

Jesus answered and said to them, “Indeed, Elijah is coming first (physical) and will restore all things. But I say to you that Elijah has come already (in the spirit), and they did not know him but did to him whatever they wished."
Then the disciples understood that He spoke to them of John the Baptist.

Reincarnation is not part of the Judeo-Christian faith.

John didn't even know for sure if Jesus was the Messiah.

Why would you expect him to know if he was the prophet who would make straight the way?

And does it really make any difference?
