Me & a friend were passing jokes to each other at the train tracks so of course I threaten to throw her on the tracks and then she says" I'll throw you in front of the train" and I say "I won't put in a good word for you in heaven." Then she says I don't beleive in God I say "so you're atheist" and then she says "No I just don't care about religion." So what I am asking is can you actually be indifferent to religion or is it one thing or the other and my friend is just confused.

I'm the most irreligious person I know. I just happen to believe in God and have probably forgotten more about the bible's contents and meanings than most people ever learned. Your friend isn't confused. She's just as she says - indifferent.

maybe she believes in God but understands that religion is an obstacle between us and God.

i think she's less confused than most christians.
