I am self employed and the contractor says they need to stop me 20% on my mileage as well as my bill for work

I assume you are working in the construction industry?

The only deductions allowed are for materials. All other payments must be subject to a deduction at the prescribed rate, so your contractor is correct.

It will not make any difference in the long run as you will calculate the total tax due for the year in your self assessment return and claim an allowance for the money deducted by the contractor.

Yes, as a self employed person, the entire responsibility is with you to answer with the taxman. However, if you had any discussion with the contractor before you took up his/her work then it need to be checked. I do not see any reason why should the contractor starts problem in middle of your work.

If you are self employed then it's up to you to sort out all taxes. Tell the contractor it has nothing to do with him/her. Surely you just present them with the final bill?

Yes, this is correct. You need to keep a record of all your business mileage and include a deduction in your end of year accounts - you will then get tax relief for any eleigble expenditure.
