I would say that it would have better structural foundation (for support of machinery or equipment).
Also, more possibilities to expand outward. It's hard to add on to a multi floor building.
Less safety hazards (stairways, elevators) as well as only one floor and one ceiling to maintain.
Just a few I could think of.

It depends upon what is being made and the equipment used, storage like silos and etc

Multi floor factories are needed for some things while others need a single floor factory.

If you want a complete and true answer you will have to state what the factory is making and if they make all the parts on site. Example washing machines the electronics and motors are produced off site normally.

Advantages:
* Better support for heavy machines
* No wasted space for vertical transit, (Stairs etc.
* No need for vertical transport of heavy materials/product
* Easier access to ventilation/exterior air

Disadvantages:
More land required
Higher heating/cooling loads.
