The Museum of Natural History/Hayden Planetarium if you have a Science bent.
The Brooklyn Museum is worth a visit.
Some lesser known ones are cool, the Museum of the Moving Image in Astoria, New York Transit Museum in Brooklyn to name a few.

Look up the "Grand Central Oyster Bar". It is easy to find, being it is in Grand Central Station. Maybe you can find it online.
What they serve happens to be New York's finest dish-, oyster cream soup with Zesta Saltine Crackers, and a tall glass of Miller Beer. New York's staple. Even Ian Fleming ate there in the late '50's.
If you don't want that, there is always Little Italy and some of the country's oldest Pizzerias.

To get a great overview of NY on a short time schedule I recommend taking the Gray Line sightseeing bus tour. They are the red double decker buses running all over the city. There will be people selling you tickets around times square. It will give you a tour of all the places of interest in the city, & you can get on & off all day at the places you like. I think a ticket is around $40.
