You will have to file tax returns in both states (resident PA return; non-resident NY return). The taxes you paid (i.e. withheld from your pay), you can use to claim a credit on your PA return.

It won't change federal. For state, you'll have to file in both states but should get credit in one for what you paid in the other. If you have the local 1% tax in PA, you'll still pay it, but will have to pay it yourself since it won't be withheld.
