If I make 2 cake batters at a time for cupcakes and I can only bake 24 at a time. Is it ok to refrigerate batter for maybe a 1/2 hour.

Yep sure is fine. My mom had 4 kids and most of the time there were 3 of us who had to take stuff to class, so shed stay up and make 90 cupcakes and she let me help. We always did that. *laughs* so when i got to hs and I made them for my band (120) ...

Just handle them gently and they should be fine.

If you drop the bowl or stir the batter before panning up the second batch, they might be a little bit denser since the first action from the baking powder (which happens when it gets wet) may be counteracted by the stirring or rough treatment. The second action (aka: oven spring--it happens when the batter is heated) shouldn't be affected.
