No, I don't think so. I thought the cartoon was harmless. You're looking too much into it.

And Fred was not gay; he probably had a thing for Daphne. Fred dressed like that because that's what the style was back then in the late 60s and 70s.

Actually, you are on to something. If you have watched cartoon network recently you'll notice that they've "reinvented" scooby-doo LOL there is no longer any drug use references or daphne on fred implications which of course means that even cartoon network realized they were there in the first place.
