1. While simple layering works well to propagate a few plants, it would not work well to propagate large numbers of plants. The process is better suited for use by gardeners, or hobbyists than professional nurserymen.
2. You would not want to use simple layering to propagate rootstocks for trees (fruit trees). For that matter you would not want to use air layering or cuttings for this purpose. Seedlings work better for rootstock production because they form a tap root, which anchors the tree in the ground. A layered cutting would form a fibrous root system which does not support a tree, well, in a windstorm.
3. Simple layering does not work for all plants.
Those are the only disadvantages that come to mind.

air layering? as in plant propagation
layering? as in composting
tier layering? as in landscape design
layering? because it's cold outside and you wear more clothes
layers? of paint on canvass or house construction
