Well of the three stated, that would be Rome....but not Rome in particular, rather the Vatican City which is somewhat of a private ruling nation within Rome.
The one you are probably looking for though is Jerusalem, considering the fact that during the times of the Roman Empire, that was considered the most Holy City in the World.
More recently we as, as human beings, have added other cities into the "holy" status based on other religions views. But, for a majority of religions, Jerusalem and Vatican City are definitely "holy".

Among these three it is Rome but lets not forgrt there are other religions in which holy cities are associated with their religion too such as Jerusalem , Mecca, the Indus river valley etc.
