Since within the first two answers I note BODY system; I guess one should assume that's what you mean? It seems an odd category to post the Q in; no offense; but especially since FLUSHING the body should be a DIY anyway?
If in fact you're talking about the body; the first thing to consider is STOP INGESTING TOXINS; then go about various processes to remove those that remain, or at least reduce those you can. Obviously there are issues we can hardly battle; IE: Breathing and drinking what water exists.
In some measure it should also depend on WHAT you consider TOXIC.
If you're not talking about the body, then we here might need more info.

Plenty of water... 10 pints a day if you can manage it. You'll p!ss like a racehorse, but it'll help flush out toxicants. Do for at least 2 weeks. Stay away from beer, fags, etc... eat fresh and healthy food, and get plenty of fresh air. You'll feel great within 2 weeks.

i think that the best and safest way to flush your system is by fasting, wen you eat three or four times a day you don't give your body time to digest the food you eat, then you pile on more food on top of that, this puts a strain on your immune system, and makes it harder too fight off illness, i know people that eats one time a day and At the end of the month thy don't eat the last three days.

drink plenty of water.
eat nothing for at least 2 days.
take a hot bath and sweat it out.
take a laxative and crap it out.
if you had a night of heavy drinking,
the best way to get it out is to vomit before you go to sleep. this also lessens the hangover the next day.
