Because those naturalists were running notions that did not conform to true description requirements, their accepted concepts less that the totality of all that is in nature. E.G. the abstract adjective 'natural' and 'naturally' are used as compensatory word expressions for mans unique mode for self identification as different from all other species in nature. Errors in a peoples naturalism are detectable when any expression uses 'natural' or 'naturally' in its exclusive definition or use as a descriptive, e.g. 'From this relationship one can therefore judge man’s whole level of development. From the character of this relationship follows how much man as a species-being, as man, has come to be himself and to comprehend himself; the relation of man to woman is the most natural relation of human being to human being. It therefore reveals the extent to which man’s natural behaviour has become human, or the extent to which the human essence in him has become a natural essence – the extent to which his human nature has come to be natural to him. This relationship also reveals the extent to which man’s need has become a human need; the extent to which, therefore, the other person as a person has become for him a need – the extent to which he in his individual existence is at the same time a social being. ' Be careful to interpret that quote as a sarcasm; there is no such thing as 'most natural', i.e. either a thing exists in nature or it does not exist.

If mans conscience has rebelled at all, then I think it's against God. Mankind tends to follow the crowd like sheep, following the latest trends and fashions, taking the easy route. It's hard and takes courage to stand against the crowd to move in the opposite direction to the crowd. This is to take a stand for God against sin or wrong doing, not going the natural or easy way. Not to rebel against naturalism, but to stand up and be counted for God.
But I don't think it's your conscience that rebels, your conscience should be telling you what is right, it's mans nature that rebels against God, for the natural desire and tendency towards sin.

Conscience has not rebelled. We go against our conscience and as a result we can't hear our own nature. Awareness must be aware or awareness is UN-aware!

What do you mean by "naturalism"? If you gave some examples of what you mean, it would be easier to answer your question.
