Awesome question. It's kind of tough, partially depending on what you count. On Francis the Mute, the song Miranda That Ghost Just Isn't Holy Anymore is broken up into 4 tracks, but is really one song in movements. That one might be it, but there is a song that I may like more that needs no technicalities. The Decemberists have a track called the Tain, actually it's an e.p. that is only one track, 18 minutes long that is completely great. It's pretty much 5 songs in one and it is just amazingly put together.

Arcade Fire has four songs numbered Neighborhood #1 through #4, all with subtitles, and they are amazing, they are truly the best work of my favorite band. However, none of the songs have any similarities beside the name, so I don't know if this counts. If not:
The Island - The Decemberists
It's a single track, but it has three clearly defined parts (four if you count the intro).

I have to agree with the full 'Shine On ... {parts I - IX}'
And Jethro Tull's 'Thick As A Brick'.

Either:
"A Quick One While He's Away" by The Who (it proved that a largely serious band had a great sense of humour).
Or:
"Waltzing Matilda / "Street Hassle" / "Slip Away" by Lou Reed, another mini-opera but much darker than The Who song above. Worth hearing, it's on his album "Street Hassle".
