Sometimes i am watching an italian movie and i hear "prego" used in the most confusing contexts i know it can mean how can i help you and your welcome but what are the other ways in which it can be used.

It basically means "don't mention it" but if you ask for all the ways here they are :
In answer to grazie (thanks) we say prego (you're welcome)
When you give your seat :Prego, si accomodi ! (please,sit down !).
When you let somebody pass :Prego, dopo di lei ! (please, after you!).
When you ask somebody to repeat what he said: Prego, può ripetere?( sorry, what did you say?)
It takes sometimes also an ironic meaning :
"Partiremo alle tre di notte" "Prego.....!" (We'll leave at three in the morning - "Of course......!").
In a different context "prego" translates also the 1st sing.person present indicative of the verb "pregare" : Prego per te (I pray for you)

I can assure you it can never mean "your welcome" because "your welcome" doesn't mean anything.
