The Great Flood. Not only the logistics of flooding the ENTIRE Earth and killing ALL life on Earth with the exception of those in the Ark (and let's not even discuss the logistics of building said Ark with enough food for the animals to keep them from eating each other)...
...but also the whole "repopulation of the Earth from eight humans and two of each 'kind' of animal, dispersing across the entire globe from one central point" thing. So Echidnas got to Australia... how?

Concepts or stories? Those are a little different. There are some stories that if taken literally are quite hard to make sense out of, but the concept of the stories are easy to comprehend and dont go against either.
Well if taken literally the stories that make little historical and scientific sense are quite numerous. The flood, the lions den, jonah, parting of the red sea, etc. That isnt to say that scientifically its impossible, I mean we dont know all the science yet, but as we know it today, hard to grasp.
Conceptually, I dont really have any real issue with any in terms of science and history because the concepts of the Bible dont really fall along scientific or historical lines. You cant scientifically prove or disprove God or the concept of heaven or sin. Historically people believed in a lot of these concepts so it doesnt really go against history.

When Joshua was fighting and the battle was fierce and for him, God made the sun to stand still so Joshua could finish the fight and win the battle. It happened and I believe it. It's not a concept, it is a literal happening in time and space.
Scientifically, I guess that would be impossible and nothing comparable in history! Heard on a scientific program by Christians who were also scientists, that the sun standing still for one hour is/was verifiable.
Was a time I would have been skeptical, but not now.

I will go with the concept of an omnipotent god that for some strange reason requires and demands worship and respect without giving 'his' creation (humans) a rational reason to believe in 'his' existence, yet threatens eternal punishment if they don't make a commitment to such belief.

the astrological relevance of dates and the idea promulgated that the earth is only six thousand years old is totally ludicrous.
I wouldn't call all discrepancies concepts but claims that don't jive with reality are numerous .
