There was a 40-foot, 83 ton, yellow submarine, called the Quester, ( coated with yellow zinc chromate paint ) and built by Jerry Bianco on the shores of the Coney Island Creek between 1966–1970 in an attempt to salvage the wreck of the SS Andrea Doria
Also it was a symbolic phrase for the environmentally minded groups during the 1960s and the song "Yellow Submarine" was used as an anthem against the Vietnam War by the American peace movement.

I think they were trying to say that we all live in the same Earth and we can relate with others. From there I think there I think The Beatles just twisted it around by using it with a submarine word because it might have fit in the song better in terms of syllabels and not using the cliché of a boat (We are all in the same boat).
As for the yellow part...maybe because..they might have felt their submarine should be yellow or it would so nice like that.
It might also at the same time say that we are all searching for something..and we are "in it together".
