With all due respect to you, and certainly ALL the other answers...Whew! whoda Thunk 9 plus; for bubble wrap.
This isn't strictly a critical Physics issue. The idea is obvious for the purpose; and I really wanna say, if you messed up and did a reverse,,,no matter how, I want so much to believe it won't matter. Having said that, if there are bubble wrap police lurking about; you might get cited?
Another, possibly more important issue is WHAT you wrap. AND perhaps the BUBBLE size.
Certainly to wrap bubbles "in" means that less surface area of the bubble wrap will contact the object being wrapped. That might matter? Or Not?
Another issue in your plan you might consider is NOT sealing the boxes UNTIL everything is wrapped and placed, then decide what boxes might need more, depending on how much you have left.
I've moved dozens of times; even when NewsPaper was one of the only packing solutions. I wish now I'd bought stock in Bubble Wrap...It seems valid.
No matter whos suggestion you take, I'd really like to suggest a TEST. Take two boxes of STUFF... that you might not cry over should anything be damaged in the move. Wrap each set of items differently for the placement; check the result once you unpack; and let US know. (No offense meant)

everything I have gotten in bubble wrap has the bubbles on the inside next to the fragile item.

I don't know what kind of bubble wrap your using, Ive used it for years, there's bubbles on both sides of the wrap, is this a test?

Logically, it would make the most amount of sense to place the bubbles facing the object, because the backside of bubble wrap is tougher and easier to handle.
