I live in the bay area and the only place I know is Calistoga. I've been there many times and love it. It's a wonderful drive up through Napa Valley to the far north end of the valley. I usually go to Calistoga Spa Hot Springs:

The spa has a great selection of spa services, including, mud baths, blanket wraps and of course regular massages. If you have never tried a mud bath, it's worth it to do it. You feel a bit odd packed into a big tub of mud, getting mud in places you did not realize were possible, but it's a great story to tell when you get back home. The outside area also has three pools to hang out at once your treatment is finished. The pools range from warm to hot to hotter yet. The spa is 1 block off the downtown Calistoga area, so walk around and enjoy. Also be sure to stop at a winery or to on your way back, but be careful, as a lot of wineries close earlier than one would think.

calistoga, which is 74 miles north of SF in the Napa valley is the closest. Dr. Wilkinson's is probably the most famous of the calistoga ones.
if you don't mind a weekend jaunt, i would head down to the central coast to Sycamore Mineral Springs in San Luis Obispo. Though that is 245 miles and 4 hours away, but is my single favorite place in the state.

Desert Hot Springs is close to Palm Springs, about 12 miles north. It is east of LA. From DHS to: LA=114 miles SF=490 miles Vegas=250 miles (but through some iffy roads) PS=12 miles

Harbon Hot Springs, a few miles north of the city...i'm sure someone else will recommend this place, too, and hopefully, they will be able to give more specifics...okay, i just looked it up..and it's harbin, not harbon, and it's in calistoga, about 100 miles (it says) north of san francisco, up 101...nice drive, you cross the golden gate, through beautiful marin county, plenty of signs directing you to calistoga, should be a fun trip...heck, call me, i wanna go too, i'll take ya!
