Because George Lucas wasn't very good at ensuring the continuity of his movies and explaining some of the deeper mythology (like how exactly Anakin Skywalker brought balance to the force and why the good jedis would want evil to balance out their good). There are 100s of questions like these concerning the Star Wars universe.

Actually West Ham- only 2 Jedi have ever dissappeared on screen immeadiatley following their deaths and that's Obi Wan and Yoda. Qui-Gonn didn't vanish and neither did all those killed in Attack of the Clones or Revenge of the Sith. I'll admit that you can't tell with Mace Windu.

if you read the book, anakin does become one with the force and disappear in front of luke, like yoda did. When you see luke burning the suit on the prye, thats all it is, the last remains of vader. It was meant to be a cleansing act and the removal of vader from anakin.

I think Yoda and Obi-Wan were both prepared for thier deaths and invoked some Force voodoo to make thier physical selves disappear. Anakin was more concerned with connecting with his son Luke at least once before he died, it was more important to him.
Quai-Gon was died in the heat of battle and did not disappear either.

because of the evil that he had done. to correct the other guy, obi wan did disappear(slashed by darth) and yoda did disappear(in front of luke). Darth did not follow the will fo the force consistently. and it has some other significant meaning too but.....

He was mostly machine at that point. Maybe just the organic parts of him went poof? His mask and armor were on later when he was burning on the fire..
