Depends on the context. If what they're referring to is a scientific theory, then it suggests ignorance of what 'theory' means in a scientific context.
If they're referring to the colloquial meaning of the word 'theory' then it doesn't say much at all.

Most creationist use that argument against evolution, but they are unaware of other "theory" such as the special relativity and the germ theory...theory in science is different from theory in general terms.

It says that their question is really easy to answer. When someone says "it's just a THEORY!", you don't even have to read or analyze anything else they say; you know automatically that they don't know what they're talking about.

Example: Evolution is a theory. There is evidence to support it, but it is not observable, reproducible or proven.
