If you mean a ship's captain, he has no personal ship, but he commands his own ship. And each his has his personal small boat, called the captain's gig.

A flagship is the ship that carries the group commander, an admiral (flag rank).

Flag ship is I think the head of the group. Kind of like the command and control ship. Capt in the Navy is only an 0-6, so they are usually in charge of each ship.
Im an Army guy, so that is wht I got from my sea going friends.

A captain has a gig.
An admiral has a barge.

It's the same stupid type of boat, but the name changes if it's designated for a captain or admiral.

If you are referring to the small boat which ferries him from ship to shore it is called a "gig". The one used by a flag-grade officer (Admiral) is called a "barge". The one used by junior officers is called a "launch".

are you thinking the Admiral's Barge? a small vessel that the Admiral uses to get from his flagship to other ships in his group? cheaper than using a Helo to get from place to place.

Captains do not get personal craft, I think you are thinking of an Admirals Barge.
