The short answer is that the Bourne Trilogy producers hired stunt fight choreographers who had background in Kali/Escrima , they mixed it up with some Jujitsu and Krav Maga and some made up techniques that looked good on screen and you get what you see in the finished film. But if you read Robert Ludlum's original BourneTrilogy novels from which the films were based, Bourne was actually supposed to be trained in an obscure fictional oriental/eastern martial arts that was part Kung Fu and part Dim Mak. I remember laughing out loud when I read his first fight scene against someone who recognized him in the south of France and he fought by instinct and reflex while uttering strange oriental kiai like sounds like: Cheesa! and Meesa! while systematically taking out his opponents : P

Krav Maga is more of a system than a martial art; there's really nothing distinctive about Krav Maga that can give someone an inclination that a person is a Krav Maga practitioner. The fact that Bourne can take multiple armed attackers just suggests that he's good at what he does.

Bourne's ability with sticks and knives (off the top of my head I know he's dominated people with a police nightstick, a pen, a knife...) definitely suggests proficiency in the Filipino arts Arnis, Kali, and/or Escrima.

Bourne also showed a near perfect kotegaeshi in the third movie, which is a principal Jujutsu wrist technique. Being part of such an elite military unit, it stands to reason that Bourne knew pieces of multiple martial arts.

it is a hybrid of many martial arts, like Bruce Lee's films... he used Kung Fu and Tae Kwon Do ect.

It also is a self-defense style martial art.
