The point of the article (and it's clear that the writer is flummoxed) is that Buddhist practice forbids certain types of sex acts that include the mouth and the anus. However, it is OK when two people do something together that does not create violence.
Buddhism tries to eliminate violence from this world through wisdom. That is the relevant function of Buddhism. There are many components of Buddhist practice that non-practitioners are free to take part in because Buddhism isn't seeking to convert people and govern behavior. That is where the writer of that article became confused.
So, I don't believe there is anything in this article to indicate that the Dalai Lama is a homophobe.

Buddhism has never had any teachings against homosexuality, and not many seem to mind, unlike other religions. The Dalai Lama chose to be a homophobe, if your sources are true, and there is nothing against that choice. Everyone has their phobias and this is his. Should people with a phobia of water be slandered? No. This is no different. Hope the source I provided shed some light on the subject.

I don't think he is homphobic. If he was, it may be because he's heterosexual and puritanical, or his religion expressed homophobia.
Also, his school of Tibetan Buddhism is 'Gelukpa' which is traditionally intolerant of homosexuality for puritanical reasons.
Some leaders of the 'Vajrayana' school have been more tolerant of homosexuality.
Nonetheless, in March 2006 he spoke out in support of respecting GLBT rights:

“ I am pleased to bring you greetings from His Holiness the Dalai Lama on the occasion of the XXIII World Conference of the International Lesbian and Gay Association.

He is not and labeling all who uphold traditional marriage and morality as such is as accurate as labeling all proponents of same sex behavior as "heterophobes".
The Dalai Lama does not have 'inordinant and irrational fear' of homosexuals but he has often manifested unconditional love and compassion for all types and conditions of people
The above is also true of the Pope

All religions are for procreation and they see homosexuality as a threat to that, i.e. "If you must enjoy it, be useful while doing it and make a baby, else don't ever think about dabbling in it."
And as taking a stand means they will be either for it or against it, they choose to be homophobes lest they be seen as homophiles.
