In theory, you should have better balance on your feet, since its the way your body was made, and humans did not always have shoes. However, practically, shoes allow you to run on surfaces you wouldn't without shoes, and provide cushioning and support, increasing your balance. Practically, shoes make it easier to balance, but running barefoot for short periods of time isn't a bad idea.

your body and your feet were made to be used bare.
You have a much better feel and grip of the ground without shoes.
Today most people can not walk or run without shoes, unless they are on a carpet in their homes.
The small bones in the feet and toes are so that you can make adjustments to maintain your balance, shoes reduce their effectiveness.

Barefoot, definitely! Even running, barefoot is much better, just build up to it gradually to allow your feet to adjust if you're used to wearing shoes. Even athletic shoes that claim to be 'supportive' can actually cause injury because you're less aware of where you're stepping and you may also be at *greater* risk of an ankle injury.
