I am asking about the use of "has got" in the second part of the sentence....Please native speakers help me with this. "have got" always confuses me :(

Since you're using 'to have' as an auxiliary verb in the first sentence, it should be used also as an auxiliary in the second sentence, but do not say the other verb:

"I've got blue eyes and so HAS my sister."

You cannot replace an auxiliary verb with another auxiliary verb.

This sentence is similar in usage as this one that may be a little more understandable grammatically speaking:

"They are gone and so IS he."

If you don't use 'to have' as auxiliary, then you can replace it with 'do' in the second sentence:

"I have blue eyes and so DOES my sister."

You would say "I have blue eyes, and so does my sister." Or, "I've got blue eyes, and so does my sister." You do not put "got" in the second part of this sentence.

No but you could say "My sister has got blue eyes"

It would be, "I've got blue eyes and so has my sister."

You don't need to say "got" here twice, only the verb "have".
"My sister has [got] blue eyes."
It would actually be better to say, "I have blue eyes and so has my sister." "Got" is kind of slang, and unnecessary.

You would never save "have got" or "has got". Have and has require the past participle "gotten".

In your sentence, you don't need this word at all. You would simply say "I have blue eyes and so has my sister."

It would be better to say
"I have blue eyes and so does my sister."

If you want to stick with the "got" try this,

"I've got blue eyes and so does my sister."

"has got" is incorrect. You would say "I've got blue eyes, the same as my sister. Or "My sister and I both have blue eyes."
