I graduated from a hospital based program, so I earned a certificate. I work with a woman who went to a 4 year university program, and earned a Bachelors. I make more money than she does, because I have earned multiple licenses. She also paid a whole lot more money for her education that I did. Once you take your licensing exams, and pass, no furture employer is going to care what type of program you went to. All they want to know about is your experience and licenses. After you get your RT license, you can get licensed in other modalities (MRI, CT, fluoroscopy, mammography). The more licenses you have, the more useful you are to an imaging department, and the more money you can earn.
The American Society of Radiologic Technologists just did a large salary survey. You can see how a RT makes less than a technologist licensed in CT, for example. You can view that survey here:

There is virtually no pay difference, and the difference in jobs you would qualify for is very small as well.

The only difference is the amount of tuition you will pay to get it. There is no difference in pay.
