Because coconuts grow from a branch that has 3 branches that connect to the coconut and when the coconut falls it looks like it has 3 eyes that is why.

They are the germination pores the ovary was fertilized through. The embryonic root will emerge through one of the eyes. Though three is the norm one, two, four, and five eyes are known.
