the spine- the reason so many people have back problems is because humans just started walking upright in the last few million years and evolution still hasn't completely caught up.
at least thats my pick

The cervical spine..it's so fragile. My neck is always hurting from bending over to read my school books ;(. Plus all those stories I been reading about about snapped spinal cord leading to paralysis. For example, in my first aid class, I learned you're not supposed to move a person's head around if they have a neck injury because you can cause trauma. The example my teacher gave me is: A rescuer tried to lift a woman out of her car by pulling on her head. He let go in the process of pulling her up and that pinched her spinal nerve, she ended up with some paralysis because of that. That's why they stick those cone head things on people. Scary...
But then again, I am glad I can rotate my head around...I wouldn't really want my neck to be any thicker in the interest of safety...
And...why do we have a tailbone? There's nothing there! A tail could be useful to bat the flies away I suppose.

The jaw, because the evolution of the teeth hasn't kept up. Humans have been evolving to have a smaller jaw, but we still have wisdom teeth that get all cramped in the back. It's been made worse by dental technology and the fact that people tend to keep their teeth until later in life, which can get in the way of incoming wisdom teeth. Wisdom teeth are starting to disappear from the gene pool (I know a handful of people who never developed all of their wisdom teeth) but they haven't evolved out yet.

The Skin.
The skin is poorly designed in my option its because it does not protect us well from the harmful UV rays.

The back and spine! Most people suffer from back pain, and it's one of the body parts which actually has to be in shape to be pain free. Back pain is also arguably more debilitating than pain in the extremities and is a real quality of life killer.

Waste Management System.
what i mean is i think taking poops suck because they are an absolute waste of time. It' d be cool if our next step in evolution was to get rid of pooping somehow. You know how much time you would save per day. at least an hour at 4 poops per day at approx 15 min a poop. TIME IS MONEY BABY!

all parts had been created perfect, but some ones may seem "poorly designed" to us.
my opinion is:
hmmm....inguinal canal,it causes hernias
but of course it is necessary for descending the testes

The brain! Dolphins know how to sleep with just half of their brain at a time. I wish we could do that, because there's just not enough hours in the day!

The appendix is a rudimentary tip of the caecum and is useless as a normal, cellulose-digesting caecum.
