Just reassure her that many people have this procedure done without any problems, and that she can call and talk to you if she needs to. Depending on how long she is in the hospital, you can bring her some flowers or a nice card. Also, ask her if she needs anything that you can get for her after she gets home.

Something very similar happened/is happening with my girlfriend. She was having abdominal pains for a long time and finally got it checked out and it turns out there may be a serious intestinal disease, and she also has ovarian cysts. While this is not the same situation, I know first hand just how stressful it was and how scared she was. I actually didn't find out about it until a few months after she knew.
Anyways, all I can suggest is to be there for her and tell her if she needs anything, just to come to you for help. She may/may not be like my girlfriend in that she keeps her feelings bottled up when she can, so if it's uncharacteristic for her to be crying then she's definitely scared to death. Assure her that things will be okay, and that you'll be there for her.
There's nothing you can do apart from that - it sucks that she has to go through all the pain but it really can't be helped. Unless you could invent some pill to cure her, all you can really do is be supportive and strong for her.
I hope things turn out alright for her.

What exactly is she afraid of? Is it the surgery itself, being cut open, afraid it won't work, afraid of being put to sleep in a room full of people with knives?
Either way, take her for a relaxing activity like a massage or a strong drink before the operation and remind her that doctors perform these operations everyday with a high success rate. Also remind her that without this operation she isn't going to feel any better. Let her talk to you about what she's afraid of and just try to soothe her fears.

just call her and talk to her on the phone, maybe ask her if you can come over, and make her a card and bring her some flowers or something to wish her luck and tell her everything will be ok.
i had surgery and i was freaking out, and my friends really helped because they just came over right away after and made me cards and gave me a slushee hahah, but yeah, hopefully that helps, but just talking to her would even help.

You are really sweet. Just be there, appendix normally are not thaT BAD. oFFER TO CARRY HER BAGS AT SCHOOL, OPEN DOORS, ALL THAT CUTE STUFF.
