Umm, is the toilet water brown? What kind of question is that. Unless its a nasty toilet the hair will be just fine, unless it is bleached and chemicals in the toilet mess with it.

No way. I wash my kid's hair that way all the time. If you flush it, it does a great job rinsing out all the soap.
