The limousines and other equipment are shipped on an air force transport plane, usually a C-5 Galaxy. This is the only plane in the U.S. inventory large enough to carry the number of vehicles required.

The various vehicles used are shipped by way of an advanced air cargo plane. They are augmented by vehicles assigned to the U.S. Secret Service and local police agencies at the venue the President is visiting. In addition. information on health matters and the blood types of the official party are transmitted to hospitals in that area by an advanced team from the Executive Protective Detail of the U.S. Secret Service. I know, because I had to handle receipt of the latter information while serving as the assistant administrator of the Oakland Naval Medical Center during the Reagan administration. My spouse was a career employee of the Las Vegas Metropolitan Police Department and actually got an opportunity to sit inside the Presidential limo.

They are carried aboard various military aircraft. Not just C-5s as stated before.
The vehicles are carried on C-141s and C-17s as well. Along with members of the Secret Service and other agencies that follow the President where ever he goes.

Kevpet got it right... the limo and support vehicles are sent ahead on a C-5 Galaxy. Often, Marine One (the helicopter) is ALSO sent via C-5.
