The only difference is convenience. The HDMI cable carries both video and audio. The Toslink/Fiber Optic cable carries only audio.

You will not notice a difference because both are digital surround sound and support the same formats. I prefer the Toslink because it is cheaper and thinner.

The same information flows down both wires so the sound is identical between HDMI, Toslink or Coaxial-Digital.
