Is the brother a new pet that you got after mr. missing left? If so, it might just take time to get them to get used to eachother.
If they have known eachother before, it may just be the strange smell. Giving mr. missing a bath and getting him back on his regular food will help with that.
Also, make sure your cat that had run off is healthy! Get him dewormed for sure and a full examination may reveal more issues that need treating. Often cats that go outside for extended periods of time will get ringworm, ear mites, or bites and scratches, or a combination of things.
If they start fighting, split them up. Put the aggresive one (most likely going to be the one that has been home this whole time) in a seperate room or carrier where the two will have no contact. Then later on, you can slowly re-introduce the two.

This is just a suggestion, from personal experience! If these two cats knew each other (brothers?) before the one went missing, they should get along AFTER you get the "new" smells off of him. If you'll take something that the "stay-at-home" brother has been laying on for awhile, and rub it all over the "now-home" brother, it should help in the readjustment. If you can bathe, or someway get the "new" smells off, before rubbing him w/brother's smell, it'll help, too. This also works when you adopt a new kitten, and try to get YOUR mama cat to take care of it. Good luck......

It'll take some time, but the brother cat will eventually get over it. To him it's probably like you've brought a brand new cat into the house. Just give them some time.
When I introduced a new cat into my household, my old cat was angry for about 2 weeks, then she slowly got over it. She still takes the occasional swing at the newer cat, but only when he gets too close.

I totally agree with all the above answers...
but also, keep in mind that simply being outside (for that length of time)he is going to smell like all kinds of other animals and locations. This might make his brother feel a little threatened.

They will get use to each other. They will also probably fight now and again. Males will chose an alpha male but the other male cat will challenge him once in a while.

Male cats go missing because they are Toms... get him fixed, he will stay put at your house.
The other cat smells everwhere he's been give it some time, and they will be fine together again... like 2 days... he just has to get use to him again.
beware that tom cats....non nuetured male cats.... will fight during mating season. its best to get them fixed... there are already too many homeless kittens!
