Yes, He was the only begotten son of the Father in the flesh. As for the person that said He was unique, not only begotten, how unique can you be besides being the only begotten? There was no other like Him, nor will there be.

Technically that passage (John 3:16) translates to "Unique" not "only Begotten". So no, not actually.
