The article I saw on the endorsement quoted the university as saying that they weren't electing a preacher, they were electing a president. They have rightfully decided to separate Romney's religion from his politics.

It's politics; 'strange bedfellows' and all that, and you don't get much stranger, individually or together, than Mitt Romney and BJU.
