You would take the Verrazano-Narrows bridge into Brooklyn, then cross into Manhattan...or stay on the BQE and catch the Triboro Bridge into the Bronx (you're paying that $4.50 toll) and continue up I-87 for points North.
Though, going through New Jersey saves you 30+ minutes in commute time since you would NEVER have to enter NYC nor go through the aggravation of NYC traffic, especially on the BQE where they are doing MAJOR construction.

take the Verrazano-Narrows Bridge across to Brooklyn. from there there are a number of ways to cross NYC through Brooklyn, Queens and The Bronx. consult a map for a way that works for you best.
once you cross from The Bronx into Westchester County, you have successfully bypassed New Jersey into "upstate" New York.

Take the Staten Island Expressway into Brooklyn. Then cross over to Manhattan and head north. You'll lose a lot of time though.
