i dont agree that jogging is best. it is high impact and very hard on the joints and body.
cycling mainly works the legs. if dont hard enough, and under the right situation it can work other parts. my triceps are very defined and strong. pulling on the bars during climbs and accelerations, and holding my upper body up during long rides lasting hours has made them strong. on very hilly rides i can feel it in my stomach and chest some as well.
a combination is best. i ride and lift weights (just started lifting) the riding hits my cardio and legs, and i use the weights to build my upper body. combined with diet, it works well.

Cycling is the next best all-over exercise to swimming (and much less boring). The muscle groups worked are the legs and butt (obviously), but also the stomach and diaphragm. Try mountain biking over rough terrain to also work the back, arms and shoulders. Cycling is mostly a cardio-vascular exercise, and an intense ride can shift hundreds of calories as well as toning up all over. Happy riding!

Do all three. I'm a "jack of all trades, master of nothing" person but in great health/shape and compete in sprint triathlons. Jogging gets easier the more you do it (take it from me who couldn't run around the block without hyperventilating and now run 5k most days per week). Cycling is a lot of fun, but you could only get so much out of your leg and butt muscles. Also, with shorter days, it's harder to do before and after work. Swimming is great, but as you say, troublesome. So, for me, running in the mornings, cycling weekends and probably one evening when i get home early, and swimming a couple nights per week.

If youre looking to build muscle with cycling, dont bother. Its intense cardio thats good for burning fat and strenghtens lungs and the heart but unfortunately uses muscle as an energy source just as much as fat.

You're right about looking for exercise you like. If you don't like it you won't do it. Cycling mostly works you entire legs and your butt. And it's a great cardio exercise. If you want total fitness I would add calisthenics or weight training for your core and upper body. This would hold true for running as well.

Cycling dropped my heart rate to 48 bpm normal and 36 bpm resting (Before getting out of bed in the morning).
The rest is gravy on top.
