Stanley Kubrick was a genius! Yes, I've seen it, and yes, I laughed. And that was when I was a Christian. I'm now more of a spiritualist, non-specific as to religion.
I think it can be considered funny by two general types of people: those who find meanness funny in general, and those who just don't take themselves too seriously. If someone were to find that kind of "motivation" upsetting, it's because they take life too seriously.
I think the drill instructor's goal was to motivate and demean his Marine recruits; to debase them in order to free them from their perceived individuality (as revisited somewhat differently by David Fincher in Fight Club).
If you're asking about his role from a larger, artistic viewpoint, I think his character was used as a catalyst or exacerbation for Pyle's decent into madness, as he was pushed over the edge. I doubt it was specifically a commentary on the harsh conditions of Marine training.

P.S. If you were asking specifically about the "God has a hard-on for Marines" line, I disagree with the statement, but it's not in itself offensive to me. I think he was just trying to make a point.

Yes I thought it was funny. But I also thought it was an effective part of the essential breaking down process, and then the point where the soldier must risk standing up to the stress imposed by the authority figure no matter what.
My goodness I am glad I was never in the military. I probably would not have shot the guy, but I would not have been much good as a soldier.
Full Metal Jacket is my favorite Vietnam movie.

I understand the role he played was to ridicule his soldiers into doing better
demeaning them to prove themself
I see why this may work in such a setting ... and I am sure those who enter into this type of work would expect to be treated this way
yes I did laugh a little at some of it
some of it I just didnt get either
some of it , I wouldnt even repeat

Parts of it were funny and having a real drill instructor in the role helped.
Other parts were disturbing, but I'm not a Marine.

I laughed. I'm an atheist. I am also unable to suck a golf ball through a garden hose.
EDIT:
I didn't like the character though. He seemed too angry, although I suppose on some level that helped motivate the soldiers.

He came across pretty well. I laughed because I remembered some of it. I was a swabbie but served with Marines from time to time.

Guy was insane. didn't laugh at any of it...was horrified. then they shot him. it was all surreal. the entire movie was surreal. and then suddenly they are in vietnam....and the entire drill instructor scene seemed like a different movie.
