St. John was the only one who died a natural death (of old age), but he was the only one who stood by the Cross of Jesus when the rest fled in fear.
1. John died of extreme old age in Ephesus.
2. Judas Iscariot, after betraying his Lord, hanged* himself.
3. Peter was crucified head downward, during the persecution of Nero.
4. Andrew died on a cross at Patrai, in Achaia, a Grecian Colony.
5. James, was thrown from a pinnacle of the Temple, and then beaten to death with a club.
6. Bartholomew was flayed* alive in Alban Polis, Armenia.
7. James, the elder son of Zebedee, was beheaded at Jerusalem.
8. Thomas, the doubter, was run through the body with a lance* at Coromandel, in the East Indies.
9. Philip was hanged against a pillar at Hierapolis (Abyssinia).
10. Thaddeus was shot to death with arrows.
11. Simon died on a cross in Persia (now Iran).

It is outlined in the book of Acts (which is transitional after Christ’s death and resurrection) he was the great missionary apostle who was really instrumental in bringing the “gospel” to the gentiles. 2nd Timothy was his last scripture, and in the last chapter he writes to Timothy that he is being poured out right before he is beheaded.
Since Paul wasn't one of the 12, perhaps the better question would be, "What happened to Matthias?" (stoned to death)
Most agree that Paul never knew Jesus in person. (not proven either way)

The Bible doesn't tell us how all of them died. History tells us alot though. Peter was crucified upside down. Judas hanged himself in the Field of Aceldema after he betrayed Jesus. Paul was beheaded after being imprisoned by the Romans. I am pretty sure Thomas was a missionary to Northern Africa but I don't know how he died. Try googling it and see what you find.

Peter was crucified upside down, Judas hung himself, John died of old age. One of them was thrown down from a steeple, one was cut in half but I don't know what happened to the rest. But, only John died a relatively peaceful death, although his was in exile. He was Christ's best friend.
