The Inquisition by a mile. Unless you include all crimes by people who happened to not believe in gods as 'Militant Atheism', in which case that would be much higher than the Inquisition. Though you'd have to keep in mind that the Inquisition was by no means the only, or the most significant instance of killing in the name of Christianity.

Although people have murdered in the name of secular ideologies, these ideologies were not actually driven by atheism. Nobody has murdered in the name of atheism.
Stalin and Pol Pot were atheists but Hitler wasn't.
